Using H264, 500 or 750kbps, audio at 128, and h264 across the board, I can get the video converted and into iTunes, but it will not transfer to the Pod.

Any ideas?

You forgot to mention what pixel resolution you're encoding to.

320x176 or 320x240 depending on the video. I have the fps as same as source.

You can use up to:
H.264 video: up to 768 Kbps, 320x240, 30 frames per sec., Baseline Profile up to Level 1.3 with AAC-LC up to 160 Kbps, 48 Khz, stereo audio in .m4v, .mp4 and .mov file formats.

Here's a good page describing what you can do and how:

The version I downloaded from Handbrake's page appears to be the same one mentioned in that article. Here's how I am getting it to work now, which seems to be one step too many: Ripping the Video_TS folder with handbrake using the above mentioned specs (which is what your article specifies, Trevor), and then opening it in QT and exporting video to iPod. If I just do handbrake, it will not show up on the iPod, even if I rename the file to m4v.

I haven't yet tried h.264, but MPEG-4 works really well on my iPod, and QT Pro is not necessary.

when you are encoding to the h.264 format, make sure you choose BASELINE option because it is not the default in handbrake when you choose h.264
